Yeah it can be fun, there are a few games in which i enjoyed it. But most games that use this system seem to FORCE it onto the player. Like it's just some gimmick they could have not put and not affect the gameplay.
Company of heroes uses cover really nice, it looks necessary when units use them.
Wanted uses cover to force you to fucking stop. You can't even kill the dudes with the shields unless you do some gimmick move to "confuse" them.
They should start out with a good idea in mind (Like C&C 1: great story, really well though out, and the right amount of biblical references), then choose the right game elements to add to the story.
Instead they have a checklist of things to include
-cover system
-online multiplayer
-HDR lighting
-Regenerating health
and they say "lets build a game around that".

And a cover system is not innovative, I remember MGS1 had it way back in the day on the PS1. And Blizzard released a game on the SNES about some Cherokee Indian guy who could 'cover' in the dark.
Personally I think MGS2 had it spot on, then MGS4 came along and, somehow, fucked it up

That's exactly the problem. They have some gameplay mechanics and want to build a game around that when it should be the other way around.
It's like games are not popular, gameplay mechanics are. It doesn't matter the genre.
Right now, it seems that regenerating health and cover systems are what everyone makes. Regardless of the way they combine with the particular game.
If max payne 3 will have cover i'll die a little inside...

Like you said, 'regardless of the way they combine them'. Crytek put regenerating health in Crysis, but they did it the right way. And FEAR 1 they let you carry med packs, which was great b/c you could go ape shit in those firefights without having to ration your health like back in the days of Half Life 1
What I don't understand, is what's the point of having a regenerating health system, if there's also health packs lying around? Like in Resistance Fall of Man, or Far Cry 2

Maybe the game developers tried to make it with health packs but the assholes in charge forced them after they finished to add regen health 'cause "all the kids love it"

I really think the industry's gone to hell.
Back when Westwood was independent, they came out with two of the best RTS games for the time: C&C 1, and Red Alert.
Then EA bought them out, and Tiberium Sun and Tiberium war sucked. I don't get it, how can a small company with a limitted budget create better games than a large corporation with limitless funds?

Well EA doesn't want to have a big success. They just want a steady income flow.
EA just wants games that sell enough but leave you wanting for more. Thus you have (random sport) (the year it was made in), Sims (random stupid shit) expansion, NFS games that once were THE SHIT now are just...shit.
And like you've noticed, it seems they are now using an RTS formula.

This seems to have been a short plague, there have not been many episodes of games. Half-Life 2, Sin, Sam & Max, Wallace & Gromit (IIRC), I do not think there were really much more than that.
The real plague now is DLC (downloadable content): sometimes this is basically an expansion pack, but often it is little more like a patch / update.

Don't know too much about downloadable content beyond the fact that it's a marketting ploy.
By Episodes I meant cliffhangers at the end of games like Crysis and FEAR 2 where you know they left it open ended for a sequel. Again, they did it well in C&C 1 (Kane gets buried under rubbel in the Temple of Nod), but, as Suislide pointed out, it was very anticlimactic in FEAR 2

They are better games only to US, non-casual players with certain hardware knowledge demanding good and deep games, because you give C&C1 or Red Alert to a nowadays teen who plays Red Alert 3 and he couldn't even fucking win level 1.
That's the point why small companies made much better games than 95% of current shit, now management motherfuckers on coke push nerd developers to spend as little money as possible to make a PS3/XBOX360 game and then pay off Gamespot, IGN, ... to give it +8.5 reviews.
